A HB user with what appears to be significant expertise in this area was nice enough to write up a full guide with information about his look into the source of this attack, and recommendations for precautions for everybody to take.

I didn't visit the site until after several people said they fixed the problem, but some search engines were still showing it as infected. I should be good then right? I'm updating my windows now, running scans, etc. Google won't verify my java version though which is weird?

 
I visited the site before anything was removed. The google report page and subsequent scans never found the code snippet again after it was removed on 1/26.

I'm not sure about the java thing. I don't believe I have java installed. I went to that page, and it asked me to install a java plugin to verify that I had java installed.
